quick and dirty fix, edit the script, change the two strings "menubar_container" with "globalContainer". Save the script, reload facebook and now you should receive the notifications again (also the one you didn't get after the new fb layout).
If you're picky (like I am) you may want to change "width: 964px" with "width: 981px" so that the blue bar will match the header bar width.

better yet, set width to 100% instead of pixel values.

I've implemented moebiuss' changes into the script, but I've not had a chance to test it. I am out of the country for work this week, so please bear with me for now if any further bugs surface. Many thanks to everyone for your support!

worked for me, thanks!

@nolie, go to Tools in Firefox, then Greasemonkey, then Manage User Scripts and then Edit the Friend Checker. You'll want to pick Notepad to edit it with so look in your Windows folder on your C drive and find the notepad.exe file. Click on that and you can edit, then save and you're good to go.
